I have found a couple of sites that show using an optical or microswitch to sense when you have run out of filament. I've also found one site that claims to have connected directly to the RAMBO, but there are no instructions for firmware.
My question is this:
On the RAMBO, is there a place to connect a filament runout sensor, and is there a modification I can make to the configuration file to support this?

Most firmwares have the back end coded for a filament sensor, but I'm not sure how that wires into the Rambo board itself, or if the code is still there in the SeeMeCNC branch of Repetier. Look up ToyBuilder labs as another supplier. Their sensor detects when filament stops moving as well, so you'd know about a jam or stripped extruder and have your print pause.

For filament cleaning, I've been quite happy using a cotton Dremel pad on my spools lately. It seems to do a nice job for a decent price.
