Auto-Tune and Dual Hotends (?)

Hello to all,
I have my dual Steve's Extruders mounted on my Rostock MAX and, after correcting a pair of really strange pin #defines in calibration.h (Repetier .83) I now have all of the hardware working and responding to manual control.
After getting everything working, I ran Auto-Tune in Repetier Host (M303 S200) and quickly realized the command did not apply to the second hotend. Is there a method/command that will run Auto-Tune on the second hotend in a pair? I referred to every online resource I know and I could not see that the subject has ever come up.

Bill, the command for the first hotend would be:
M303 E0 S200 C5
This will heat the first nozzle (E0), and cycle around the target temperature 5 times (C5) at the given temperature (S200) and return values for P I and D.
The Second hotend would be:
M303 E1 S200 C5
This will heat the second nozzle (E1), and cycle around the target temperature 5 times (C5) at the given temperature (S200) and return values for P I and D.

Thanks for the reply, Eaglezsoar. But, alas and alack (

) the E1 entry has no effect in the M303 command (at least with my present firmware it doesn't). All of the g-code references I found (eg,
http://reprap.org/wiki/G-code) do not provide a method for selecting a specific extruder. What am I missing?

I think it was for a version of Marlin now that I went and read it again.
According to Repetier documentation it is M303 P1 to tune 2nd hotend. Here is the reference:

M303 P0 S230 for the first extruder
M303 P1 S230 for the second extruder, and
M303 P2 S110 for the Heat Bed.
