Calibrating Z height always WAY TO HIGH

I'm at my wits end with this. I have followed the build manual and it seems no matter how high I set my end stop screws it doesn't lower the height of the nozzle nearly enough. I'm talking about being at least am 1/8 inch off the glass. I have researched the forum and tried calibrating it with the guide at robertshandy.com also to no avail.

A little more information,
I just did the calibration test, home towers, set Z position, set new zero, run the tower cal macro.
Looking at the G code console this is what I am getting after lowering all three axis 1/2 turn.
Lowered them another half turn and the numbers are identical to the last time

Thank you Geneb. That seem to be working much better for me. Just like High School, the answers are in the back of the book.
