ALL settings under printer head size should be zeros including gantry height. (When Cura sees the zeroes, it uses the values from the firmware) So if I am using Cura just for gcode generation (cura has never been connected to my printer) then what would you recommend these values be for the Rostock ...

What do you mean by 'creating prints at almost the highest Z position'? Like it's printing in mid-air? Correct. The gcode generated by Kisslicer/Cura/Skeinforge all look like they are placed correctly when I load it into Repeteir but all start printing in mid air. Slicer also looks correct but ...
