So, I went in and started fiddling again now that I have some time. I cleared away my EEPROM, I recompiled the script. Having changed only the Y axis. @mhackney, yes I did clear the EEPROM ; it was actually the first thing I did before I uploaded the new firmware.

Mhackney, Yes, I did invert the Y axis in the firmware. Before I inverted it I tried it out and it would crash in to the Y tower. After inverting the Y axis, all towers work as they should. However, the unit thinks that homing itself means crashing into the hotplate. This printer was working before ...

Hey Qdeathstar , I actually re-downloaded a zip from the git repo ; I had assumed I did that as well, but I get the same error. I can reproduce it every time. If I change any of the axis home dir's, it will no longer compile with that error.
