I just installed the E3D .35 Brass Nozzle onto the Rostock v3. As you may know, the E3D nozzle sticks out a lot more than the stock nozzle. When I run the probing gcode, I'm now having about a 40-50% chance of the nozzle ramming into the glass and the code not stopping the motors. Instead, it skips a couple of belt teeth before crashing out and attempting the probe again. I assume this is because the new height of the nozzle.
What value do I need to change to reduce this crashing and belt skipping? The belt is properly tightened.

Change the Z height of the whole machine in the EEPROM, I'd imagine.

I don't think that is likely to be the issue because the z-probe probes for differences in z-height and uses those differences to calibrate.
I think it's more likely there's a loose wire in your setup; the psON one maybe since that's the interrupt
