Over extrusion issues

I've had no luck with this issue so I figured I should post here to see if anyone else has any ideas. For a while now I've been having constant over extrusion issues, bad enough that the nozzle will collide with the blobs of over extruded material and shifting the location the printer is printing in. This issue has existed with 2 extruders now, the EZ extruder and the e3d titan extruder, I've calibrated my extruder steps/mm so that it's correctly, I measure my filament and update the diameter with each new spool, yet the problem continues. And when I say over extruding I mean really over extruding, inside slic3r I dropped my extrusion multiplier down to .88 and still the problem, and even from there if on the printer I drop the flow down to 94% and still I occasionally have the issue where the nozzle bumps into the over extruded blobs and screws up the printing location shifting subsequent layers.

As a noob here I'm not really qualified to give advice but I can pass on my personal experience and tell you what worked for me:

I had lots of problems myself calibrating a used Rostock MAX V2 that I recently purchased. My prints looked like 'little plastic lepers'. The first thing I decided was to toss out the filament measuring method of calculating the extrusion multiplier and use the 'calibration box method' suggested by the folks down the street at SeeMeCNC. Additionally, I found that (for me) adjusting the following values in MatterControl GREATLY IMPROVED my prints:

ABS Hot End Temp: <FROM> 228 <TO> 220
Non-Print Moves: <FROM> 300 <TO> 100
Retraction: Length on Move: <FROM> 6.5 <TO> 4.0
Retraction: Minimum Extrusion requiring retraction: <FROM> 1.5 <TO> .5

Of course, YMMV but after hours of pulling my hair out and dozens of test prints (I used the hollow pyramid and the Rostock peek fan shroud) I finally have achieved good extrusion!

I'll try that. The only thing that's confusing me is why it's so far off given that my extruder is properly calibrated so it should be right, I mean I could see it being off by %1 or so, but not 20%ish.
