Stepper gear alignment problem

I added some dampers to my Max v2 this weekend, and they work mostly okay, however on 2 of my steppers I am unable to get the belt to aling perfectly, resulting in a bit of rubbing on the side of the belt. The issue is, that the belt seems to move depending on whether the tower is going up or down. e.g. when I raise the tower, the belt shifts towards the inside of the motor and rubs on that side. When I am lowering the tower, the belt shifts to the outside and rubs on that side.
I have them both centered as well as possible, so they only barely rub in one direction now, but I'd like to get them not rubbing at all.
Any ideas what would cause this? I did not touch the towers, the only things I touched were the motors, the belts, and the tensioners so I'm thinking it has to be one of those as the culprit. Possibly over tensioning?
