Dual extruder configuration - zero point problem

Hey there i've succesfully set up my dual extruder setup
I measured the exact difference from E0 to zero in x and y, also from E1 zo zero in x and y direction. Calculated the steps and save it in the EEProm and also in the firmware and if i do an toolchange everything works fine and the prints came out really nice for the beginning
Now to the problem:
When i enable E0 and i send the extruder to x0 and y0 the extruder isn't in the center of the bed
That means that the print didn't start in the center of the bed (it starts with the distance from E0 to zero x and y)
Is there a chance to set an offset of the print bed?
(btw. i'm using Repetier v. 0.80)
